I believe EA has released a patch to fix that problem. You may want to check EA support site.

Second fifa game I can´t play because of stupid EA. When I connect my gamepad the menus just flicker back and forth. When I get into a game with random teams. Since it flickers back and forth you cant really choose it works when actually in the game...
