This sounds very similar to a gamepad issue in one of the Madden and MVP Baseball games, which didn't enable a gamepad if the game didn't recognize its name. I'll have to dig out this game and look for myself, but in the meantime the registry workaround program in this Madden FAQ *might* work for you:

No, that does not help. When you go to the controller config page in the game it only sees a keyboard, but I can still use the controller to play the game I just cannot configure the buttons.

Fifa 2004 does not detect that the controller exists. I re-applied the 1.1 patch and still no controller listed but it lets me play the game with it. I would like to configure my buttons. Has anyone seen this before?
